With rapid technological advancements emerging epigenetic studies of complex traits have shifted from candidate gene analyses towards epigenome-wide association studies (EWAS). EWAS aim to systematically identify epigenetic variants across the genome that associate with complex phenotypes. Recent EWAS using case-control and disease-discordant identical twin designs have identified phenotype-associated differentially methylated regions for several traits. However, EWAS still face many challenges…

Analytical Considerations for Epigenome-Wide Association Scans of Complex Traits
TLDR
This chapter discusses the analytical aspects of performing EWAS of DNA methylation changes in complex traits, as well as the potential to integrate genetic and epigenetic variation in the analysis of molecular mechanisms underlying complex phenotypes.
Estimation of a significance threshold for epigenome‐wide association studies
TLDR
The importance of these results is demonstrated by showing that previously recommended sample sizes for EWAS should be adjusted upwards, requiring samples between ∼10% and ∼20% larger in order to maintain type‐1 errors at the desired level.
Genome-Wide Epigenetic Studies in Human Disease: A Primer on -Omic Technologies.
TLDR
The epigenetic basis of human disease is reviewed and how recent discoveries in this field could be translated into clinical diagnosis, prevention, and treatment is discussed and platforms for mapping genome-wide chromatin accessibility, nucleosome occupancy, DNA-binding proteins, and DNA methylation are introduced.
Epigenetics and Complex Traits
TLDR
Part I: Epigenetic phenomena in the germ line and early embryonic development and their effects on the inheritance of genetic traits and part II: Impact of epigenetics on complex trait genetics and analysis.
Identification of novel hyper- or hypomethylated CpG sites and genes associated with atherosclerotic plaque using an epigenome-wide association study
TLDR
16 novel genes that were significantly hyper- or hypomethylated in atheromatous plaque lesions compared with the plaque-free intima were identified and suggest that the methylation of these genes may contribute to the pathogenesis of atherosclerosis in the Japanese population.
Identification of hypo- and hypermethylated genes related to atherosclerosis by a genome-wide analysis of DNA methylation.
TLDR
It is suggested that HECA, EBF1 and NOD2 were significantly hypomethylated, whereas MAP4K4, ZEB1 and FYN were hypermethylated, in atheromatous plaque lesions compared with plaque-free intima, and may contribute to the pathogenesis of atherosclerosis.
Epigenetics and methylation in the rheumatic diseases.
armDNA: A functional beta model for detecting age-related genomewide DNA methylation marks
TLDR
A functional beta model is developed for analyzing DNA methylation data and detecting age-relatedDNA methylation marks on the whole genome by naturally taking sampling scheme into account and accommodating flexible age-methylation dynamics.
Genomics of ageing in twins

    Proceedings of the Nutrition Society
  • 2014
TLDR
The basic concepts of the twin study design are described and some of the latest studies in which high-throughput technologies combined with the classical twin design have been applied to the analysis of novel ‘omics’ to further understand the molecular mechanisms of human ageing are reported.

Epigenome-wide association studies for common human diseases
TLDR
This work discusses EWAS design, cohort and sample selections, statistical significance and power, confounding factors and follow-up studies, and how integration of EWASs with GWASs can help to dissect complex GWAS haplotypes for functional analysis.
Epigenome-Wide Scans Identify Differentially Methylated Regions for Age and Age-Related Phenotypes in a Healthy Ageing Population
TLDR
The results suggest that in a small set of genes DNA methylation may be a candidate mechanism of mediating not only environmental, but also genetic effects on age-related phenotypes, and that a-DMRs may initiate at an earlier age.

Integrated Genetic and Epigenetic Analysis Identifies Haplotype-Specific Methylation in the FTO Type 2 Diabetes and Obesity Susceptibility Locus
TLDR
This study demonstrates that integration of Genome-Wide Association SNP and epigenomic DNA methylation data can identify potential novel genotype-epigenotype interactions within disease-associated loci, thus providing a novel route to aid unravelling common complex diseases.
Variation, patterns, and temporal stability of DNA methylation: considerations for epigenetic epidemiology
The prospect of finding epigenetic risk factors for complex diseases would be greatly enhanced if DNA from existing biobanks, which is generally extracted from whole blood, could be used to perform
Commentary: The seven plagues of epigenetic epidemiology
TLDR
An association between childhood social-economic status (SES) and differential DNA methylation in adulthood is reported, and knowing which epigenetic changes are associated with low SES may provide clues about the biological processes underlying its health consequences.
The value of twins in epigenetic epidemiology.
TLDR
The strategic use of identical twins discordant for complex disease has revealed the importance of linking epigenetic disruption to the disease-associated risk in humans, and the possibility that epigenetic effects on disease may in part explain some of the missing heritability in genome-wide association studies.

TLDR
The data suggest that DNA methylation differences are apparent already in early childhood, even between genetically identical individuals, and that individual differences in methylation are not stable over time.
The Epigenetic Basis of Twin Discordance in Age-Related Diseases
TLDR
Acute environmental factors are directly associated with epigenetic-dependent disease phenotypes, as demonstrated by the increased CpG-island promoter hypermethylation of tumor suppressor genes in the normal oral mucosa of smokers.
