The unprecedented complexity of the transcriptomic data obtained in recent years creates opportunities for new genomic studies aimed at interpolating regulatory code of gene expression and tracing genome evolution. We report here the identification and characterization of a set of 851 intergenic loci that represent transcribed gene fragments (TGFs) ectopically duplicated from 1030 non-transposable element (non-TE) donor genes in the rice genome. We analyzed the genomic context of the TGFs and…

Formation and Expression of Pseudogenes on the B Chromosome of Rye[W][OPEN]
TLDR
This work demonstrates that the B chromosome of rye contributes to the transcriptome and also affects in trans the activity of standard A chromosome–located genes, and proposes a model for the evolution of B chromosome-located pseudogenes.
Tiling Assembly: a new tool for reference annotation-independent transcript assembly and novel gene identification by RNA-sequencing
TLDR
By combining Tiling Assembly and Cufflinks, 767 unannotated genes were identified in the rice genome, demonstrating that combining both programmes proved highly efficient for novel gene identification.
A Bioinformatics Approach to Addressing the Responses of Rice Aleurone Cells to Hormones Abscisic Acid and Gibberellic Acid
TLDR
It is suggested that within the context of a youth-services agency setting up and dealing with youth- exploitation and abuse is a natural process that should be considered.

The evolutionary fate of MULE-mediated duplications of host gene fragments in rice.
TLDR
It is concluded that MULE-mediated host gene duplication results in the formation of pseudogenes, not novel functional protein-coding genes; however, the transcribed duplications possess characteristics consistent with a potential role in the regulation of host gene expression.
Global Identification and Characterization of Transcriptionally Active Regions in the Rice Genome
TLDR
The identification of 25,352 and 27,744 TARs not encoded by annotated exons in the rice subspecies japonica and indica are reported, providing a systematic characterization of non-exonic transcripts in rice and expanding the current view of the complexity and dynamics of the rice transcriptome.
Dynamic repertoire of a eukaryotic transcriptome surveyed at single-nucleotide resolution
TLDR
High-throughput sequencing of complementary DNAs (RNA-Seq) and strand-specific array data provide rich condition-specific information on novel, mostly non-coding transcripts, untranslated regions and gene structures, thus improving the existing genome annotation.
Striking Similarities in the Genomic Distribution of Tandemly Arrayed Genes in Arabidopsis and Rice
TLDR
Despite differences in the age distribution of tandem arrays, the striking similarities between rice and Arabidopsis indicate similar mechanisms of TAG generation and maintenance, which reflect an evolutionary trend in which successful tandem duplication involves genes either at the end of biochemical pathways or in flexible steps in a pathway, for which fluctuation in copy number is unlikely to affect downstream genes.
Genome-wide transcription analyses in rice using tiling microarrays
TLDR
The results provided expression data support for the existence of 35,970 annotated gene models and identified 5,464 unique transcribed intergenic regions that share similar compositional properties with the annotated exons and have significant homology to other plant proteins.
A Gene Expression Map for the Euchromatic Genome of Drosophila melanogaster
TLDR
A maskless photolithography method is used to produce DNA oligonucleotide microarrays with unique probe sequences tiled throughout the genome of Drosophila melanogaster and across predicted splice junctions to provide a draft expression map for the entire nonrepetitive genome, which reveals a much more extensive and diverse set of expressed sequences than was previously predicted.
A high-resolution map of active promoters in the human genome
TLDR
A genome-wide map of active promoters in human fibroblast cells, determined by experimentally locating the sites of PIC binding throughout the human genome is described, providing a global view of the functional relationships among transcriptional machinery, chromatin structure and gene expression in human cells.
Empirical Analysis of Transcriptional Activity in the Arabidopsis Genome
Functional analysis of a genome requires accurate gene structure information and a complete gene inventory. A dual experimental strategy was used to verify and correct the initial genome sequence
Transcriptional analysis of highly syntenic regions between Medicago truncatula and Glycine max using tiling microarrays
TLDR
Results demonstrate the utility of genome tiling microarrays in generating transcriptomic data to complement computational annotation of the newly available legume genome sequences and demonstrate some collinear genes exhibit different expression patterns between the two species.
The TIGR Rice Genome Annotation Resource: improvements and new features
TLDR
Through incorporation of multiple transcript and proteomic expression data sets, the Institute for Genomic Research has been able to annotate 24 799 genes (31 739 gene models), representing ∼50% of the total gene models, as expressed in the rice genome.
