The Ribosomal Database Project (RDP-II) provides the research community with aligned and annotated rRNA gene sequences, along with analysis services and a phylogenetically consistent taxonomic framework for these data. Updated monthly, these services are made available through the RDP-II website (http://rdp.cme.msu.edu/). RDP-II release 9.21 (August 2004) contains 101 632 bacterial small subunit rRNA gene sequences in aligned and annotated format. High-throughput tools for initial taxonomic…

Ribosomal Database Project: data and tools for high throughput rRNA analysis
TLDR
RDP now includes a collection of fungal large subunit rRNA genes, and most tools are now available as open source packages for download and local use by researchers with high-volume needs or who would like to develop custom analysis pipelines.
The ribosomal database project (RDP-II): introducing myRDP space and quality controlled public data
TLDR
Quality analysis, including chimera detection, for all available rRNA sequences and the introduction of myRDP Space, a new web component designed to help researchers place their own data in context with the RDP's data are introduced.
SILVA: a comprehensive online resource for quality checked and aligned ribosomal RNA sequence data compatible with ARB
TLDR
SILVA (from Latin silva, forest), was implemented to provide a central comprehensive web resource for up to date, quality controlled databases of aligned rRNA sequences from the Bacteria, Archaea and Eukarya domains.
RibAlign: a software tool and database for eubacterial phylogeny based on concatenated ribosomal protein subunits
TLDR
RibAlign provides a fast and scalable database that has been specifically adapted to eubacterial ribosomal protein sequences and second, it provides sophisticated import and export capabilities.
TaxCollector: Modifying Current 16S rRNA Databases for the Rapid Classification at Six Taxonomic Levels
TLDR
The usefulness of TaxCollector databases is demonstrated with two very different datasets obtained using samples from a clinical setting and an agricultural soil.
The Protist Ribosomal Reference database (PR2): a catalog of unicellular eukaryote Small Sub-Unit rRNA sequences with curated taxonomy
TLDR
The presence of both rRNA and rDNA sequences, taking into account introns (crucial for eukaryotic sequences), a normalized eight terms ranked-taxonomy and updates of new GenBank releases were made possible by a long-term collaboration between experts in taxonomy and computer scientists.
NAST: a multiple sequence alignment server for comparative analysis of 16S rRNA genes
TLDR
An online tool could be developed to efficiently align thousands of 16S rRNA genes via the NAST algorithm for creating multiple sequence alignments (MSA) and distance matrices can be calculated for diversity estimates and organisms can be classified by taxonomy.
TaxMan: a server to trim rRNA reference databases and inspect taxonomic coverage
TLDR
TaxMan is a web-based tool that trims reference sequences based on user-selected primer pairs and returns an assessment of the primer specificity by taxa, which improves the speed of sequence matching algorithms.
Microbial Community Analysis using RDP II (Ribosomal Database Project II):Methods, Tools and New Advances
Microorganisms play an important role in the geochemical cycles, industry, environmental cleanup, and biotechnology among other fields. Given the high microbial diversity, identification of the
FastGroupII: A web-based bioinformatics platform for analyses of large 16S rDNA libraries
TLDR
The results suggest that 16S rDNA datasets need to be analyzed in multiple ways when being used for community ecology studies, and FastGroupII is an effective bioinformatics tool for the trimming and dereplication of 16 S rDNA sequences.

TLDR
The Ribosomal Database Project-II (RDP-II) pro-vides data, tools and services related to ribosomal RNA sequences to the research community and debuts a new regularly updated alignment of over 50 000 annotated (eu)bacterial sequences.
The Comparative RNA Web (CRW) Site: an online database of comparative sequence and structure information for ribosomal, intron, and other RNAs
TLDR
This online RNA sequence and structure information, the result of extensive analysis, interpretation, data collection, and computer program and web development, is accessible at the Comparative RNA Web (CRW) Site.
Small Subunit Ribosomal RNA Modeling Using Stochastic Context-Free Grammars
TLDR
A model based on stochastic context-free grammars (SCFGs) that can construct small subunit ribosomal RNA (SSU rRNA) multiple alignments of quality close to hand edited ones and outperforms several other methods is introduced.
