MOTIVATION Supertree methods have been often identified as a possible approach to the reconstruction of the 'Tree of Life'. However, a limitation of such methods is that, typically, they use just leaf-labelled phylogenetic trees to infer the resulting supertree. RESULTS In this paper, we describe several new supertree algorithms that extend the allowable information that can be used for phylogenetic inference. These algorithms have been recently implemented and we describe here two…

On the Ancestral Compatibility of Two Phylogenetic Trees with Nested Taxa
TLDR
This paper analyzes in detail the meaning of ancestral compatibility of phylogenetic trees with nested taxa from the points of view of the local structure of the trees, of the existence of embeddings into a common supertree, and of the joint properties of their cluster representations.
Construction and annotation of large phylogenetic trees
TLDR
Prospects for partial automation of large-tree construction are discussed, as well as risks associated with ‘outsourcing’ phylogenetic inference beyond the systematics community.
Supertree Construction with Constraint Programming : recent progress and new challenges
TLDR
A richer version of the supertree problem is described, where ancestral dates are included within species trees and it is shown how the constraint model can be modified to address this.
Deduction of probable events of lateral gene transfer through comparison of phylogenetic trees by recursive consolidation and rearrangement
TLDR
Software is developed that aims to extract evidence for vertical and lateral inheritance from a set of gene trees compared against an arbitrary reference tree, and that individual nodes can be examined not only for congruence, but also for coherence in light of LGT.
Phylogenetic analyses of parasites in the new millennium.
A Total-Group Phylogenetic Metatree for Cetacea and the Importance of Fossil Data in Diversification Analyses.
TLDR
The metatree approach provides the most immediate route for generating higher level phylogenies of extinct taxa, and opens the door to re-evaluation of macroevolutionary hypotheses derived only from extant taxa.
The Ultrametric Constraint and its Application to Phylogenetics
TLDR
This work presents an efficient constraint that enforces the ultrametric property over a symmetric array of constrained integer variables, with the inevitable property that the lower bounds of any three variables are mutually supportive.
Minimal Phylogenetic Supertrees and Local Consensus Trees
TLDR
It is proved that constructing a phylogenetic tree consistent with R that contains the minimum number of additional rooted triplets is also NP-hard, and exact, exponential-time algorithms for both problems are developed.
A Total-Group Phylogenetic Metatree for Cetacea and the Importance of Fossil Data in Diversification Analyses
TLDR
This work extends and applies a recently developed meta–analytic approach for synthesizing previously published phylogenetic studies to infer a well–resolved set of species level, time–scaled phylogenetic hypotheses for extinct and extant cetaceans (whales, dolphins and allies).
Do orthologous gene phylogenies really support tree-thinking?
TLDR
It is concluded that phylogenetic analyses do not support tree-thinking, and it is argued that representations other than a tree should be investigated in this case because a non-critical concatenation of markers could be highly misleading.

Phylogenetic Supertrees: Combining Information To Reveal The Tree Of Life
TLDR
This book discusses supertree methods for ancestral divergence dates and other applications, cladistics of matrixrepresentation with parsimony analysis, and some desiderata for liberal supertrees.
Taxonomy, Supertrees, and the Tree of Life
TLDR
This chapter considers problems of poor taxonomic overlap between different phylogenetic studies, and the notion of a “classification graph” is introduced to test for consistency between higher-level classifications.

Supertree Algorithms for Nested Taxa
Most supertree algorithms combine collections of rooted phylogenetic trees with overlapping leaf sets into a single rooted phylogenetic tree. It is implicit in all these algorithms that the leaves of
Phylogenetic reconstruction of South American felids defined by protein electrophoresis
TLDR
The results suggest that modern South American felids are monophyletic and evolved rapidly after the formation of the Panama land bridge between North and South America.
Molecular evolution of mitochondrial 12S RNA and cytochrome b sequences in the pantherine lineage of Felidae.
TLDR
DNA sequence comparisons of two mitochondrial DNA genes were used to infer phylogenetic relationships among 17 Felidae species, notably 15 in the previously described pantherine lineage, and suggested the recognition of a recently evolved monophyletic genus Panthera.
Modified Mincut Supertrees
TLDR
This paper describes this polynomial time supertree algorithm and its implementation, then illustrates some weaknesses of the method and a modification to the algorithm that avoids some of these problems.
Inferring a Tree from Lowest Common Ancestors with an Application to the Optimization of Relational Expressions
We present an algorithm for constructing a tree to satisfy a set of lineage constraints on common ancestors. We then apply this algorithm to synthesize a relational algebra expression from a simple
