With the advent of new molecular marker technologies, it is now feasible to initiate genome projects for outcrossing plant species, which have not received much attention in genetic research, despite their great agricultural and environmental value. Because outcrossing species typically have heterogeneous genomes, data structure for molecular markers representing an entire genome is complex: some markers may have more alleles than others, some markers are codominant whereas others are dominant…

A high-density, multi-parental SNP genetic map on apple validates a new mapping approach for outcrossing species
TLDR
This map is the shortest published SNP map in apple, while including the largest number of markers, families and individuals, proving its value for the construction of integrated linkage maps for any outbreeding species.
An Integrated Molecular Map of Yellow Passion Fruit Based on Simultaneous Maximum-likelihood Estimation of Linkage and Linkage Phases
TLDR
An integrated molecular map for a full-sib population of yellow passion fruit is constructed combining different loci configuration generated from amplified fragment length polymorphisms (AFLPs) and microsatellite markers and using a novel approach based on simultaneous maximum-likelihood estimation of linkage and linkage phases, specially designed for outcrossing species.
Linkage Analysis and Map Construction in Genetic Populations of Clonal F1 and Double Cross
TLDR
Comparisons with software JoinMap4.1, OneMap, and R/qtl show that the methodology proposed in this article can build more accurate linkage maps in less time.
fullsibQTL: an R package for QTL mapping in biparental populations of outcrossing species
Accurate QTL mapping in outcrossing species requires software programs which consider genetic features of these populations, such as markers with different segregation patterns and different level of
A Haplotype-Based Method for QTL Mapping of F 1 Populations in Outbred Plant Species
TLDR
The results indicate that the position and effect of QTLs in the common founder, that explain each at least 14% of the phenotypic variance, can be estimated with good precision and accuracy.
A general statistical framework for mapping quantitative trait loci in nonmodel systems: issue for characterizing linkage phases.
TLDR
A statistical method for mapping QTL affecting a complex trait by incorporating all possible QTL-marker linkage phases within a mapping framework and the implications of this model and its extension to more general circumstances are discussed.
A hidden Markov model approach to multilocus linkage analysis in a full-sib family
TLDR
The multilocus linkage analysis via hidden Markov models for a linkage group of markers in a full-sib family provides a powerful method for constructing high-density genetic linkage maps in some outcrossing plant species, especially in forest trees.
A model for quantitative trait loci mapping, linkage phase, and segregation pattern estimation for a full-sib progeny
TLDR
The new model can reveal QTL present in a full-sib progeny that segregates in any pattern present and can also identify dominance effects, and the inclusion of cofactors provided more statistical power for QTL mapping.
MVQTLCIM: composite interval mapping of multivariate traits in a hybrid F1 population of outbred species
TLDR
This method not only incorporated the various segregations and linkage phases of molecular markers, but also applied Takeuchi’s information criterion (TIC) to discriminate the QTL segregation type among several possible alternatives.
A multilocus likelihood approach to joint modeling of linkage, parental diplotype and gene order in a full-sib family
TLDR
A general model of simultaneously estimating linkage, parental diplotype and gene order through multi-point analysis in a full-sib family based on a multinomial mixture model taking into account different diplotypes and gene orders is formulated.

Linkage analysis in a full-sib family of an outbreeding plant species: overview and consequences for applications
TLDR
This paper presents a complete overview of all possible configurations of marker pairs segregating in full-sib families, and maximum likelihood estimators for the recombination frequency and LOD score formulas are presented for all cases.
The calculation of recombination frequencies in crosses of allogamous plant species with applications to linkage mapping
TLDR
In the majority of cases, allelic marker configurations give more precise estimates of linkage values than single marker configurations, and general formulas for calculating the ML equations and the corresponding information functions have been developed for the 21 marker class distributions.
Joint linkage and linkage disequilibrium mapping in natural populations.
TLDR
Simulation studies indicate that the statistical method implemented by the Fisher-scoring algorithm can provide accurate and precise estimates for the allele frequencies, recombination fractions, and linkage disequilibria between different markers.
Mapping quantitative trait loci with dominant and missing markers in various crosses from two inbred lines
TLDR
Simulation results show that if only a proportion of markers contain missing or dominant phenotypes, QTL mapping can be almost as efficient as if there were no missing information in the data, so it is important to combine dominant markers with codominant markers in aQTL mapping study.
Aligning male and female linkage maps of apple (Malus pumila Mill.) using multi-allelic markers
TLDR
The high marker density and large number of mapped codominant RFLPs and some microsatellite markers make this map an ideal reference map for use in other progenies also and a valuable tool for the mapping of quantitative trait loci.
Genetic linkage maps of Eucalyptus grandis and Eucalyptus urophylla using a pseudo-testcross: mapping strategy and RAPD markers.
TLDR
The combined use of RAPD markers and the pseudo-testcross configuration is proposed as a general strategy for the construction of single individual genetic linkage maps in outbred forest trees as well as in any highly heterozygous sexually reproducing living organisms.
Molecular marker linkage map for apple.
TLDR
The double pseudotestcross format of the mapping population permitted the comparison of recombination frequencies in male and female parents in certain regions of the genome where appropriate markers were available and gave no indication that a sex-related difference in recombination rate was characteristic of apple.
Estimation of recombination frequencies and construction of RFLP linkage maps in plants from crosses between heterozygous parents.
The construction of a restriction fragment length polymorphism (RFLP) linkage map is based on the estimation of recombination frequencies between genetic loci and on the determination of the linear
Towards second-generation STS (sequence-tagged sites) linkage maps in conifers: a genetic map of Norway spruce (Picea abies K.)
TLDR
A second-generation single-tree genetic linkage map of Norway spruce is constructed using a set of highly informative Sequence Tagged Sites (STSs) that can be used in many aspects of genetic analysis of forest trees, such as marker-assisted selection, QTL mapping, positional cloning, gene flow analysis, mating system analysis and genetic diversity studies.

TLDR
The three-locus analysis of this paper is only a first step towards joint analysis of multilocus data, and the qualitative form of the data is of the joint pattern of cosegregation of loci.
