The reproducibility of a given method for relative quantitation governs the reliability of liquid chromatography-mass spectrometry (LC-MS) based differential analysis in proteomic studies. Understanding the noise level introduced from biological, chemical, and instrumental sources not only helps to determine the experimental design but also aids in assessing the reliability of expression ratios used for quantitation. Here we present a reproducibility assessment method for relative quantitation…

Figures and Tables from this paper

An assessment of software solutions for the analysis of mass spectrometry based quantitative proteomics data.
TLDR
An overview of the main quantification principles and available software solutions for the analysis of data generated by liquid chromatography coupled to mass spectrometry (LC-MS) serves as a starting point for researchers to choose an appropriate software solution for quantitative proteomic experiments.
Significance analysis of microarray for relative quantitation of LC/MS data in proteomics
TLDR
It is demonstrated that the SAM method can be adapted for effective significance analysis of proteomic data and provides much richer information about the protein differential expression profiles and is particularly useful in the estimation of false discovery rates and miss rates.
Reference map for liquid chromatography-mass spectrometry-based quantitative proteomics.
Novel computational techniques for quantitative mass spectrometry based proteomics
TLDR
The software SuperHirn is described, which detects peptides independent of MS/MS information and tracks these across multiple measurements, and the concept of the MasterMap is introduced, which constitutes a comprehensive repository for the storage of extracted and processed peptide signals.
Mass Spectrometry-Based Approaches Toward Absolute Quantitative Proteomics
TLDR
These mass spectrometry-based approaches for absolute quantification of proteome are reviewed and their implications are discussed.
Quality Assessments of Long-Term Quantitative Proteomic Analysis of Breast Cancer Xenograft Tissues.
TLDR
This study provides the first quality assessment on long-term stability and technical considerations for study design of a large-scale clinical proteomics project.
Halogenated Peptides as Internal Standards (H-PINS)
TLDR
A set of halogenated peptides are introduced as internal standards to assist in the detection and removal of outlier data acquired by an irreproducible system (quality control) and can also be used for detection of changes in instruments for their subsequent performance and calibration.
Large-scale multiplexed quantitative discovery proteomics enabled by the use of an (18)O-labeled "universal" reference sample.
TLDR
A strategy that incorporates a stable isotope (18)O-labeled "universal" reference sample as a comprehensive set of internal standards for analyzing large sample sets quantitatively and is demonstrated by its application to a set of 18 plasma samples from severe burn patients.
A Common Processing and Statistical Frame for Label-Free Quantitative Proteomic Analyses
TLDR
Responding to the need for adequate performance evaluation of reported software, the proposed analytical platform provides a common processing and statistical framework for label-free proteomic analyses with different open-source programs for TIC-based label- free quantification.
