Abstract Motivation Reactome is a free, open-source, open-data, curated and peer-reviewed knowledgebase of biomolecular pathways. For web-based pathway visualization, Reactome uses a custom pathway diagram viewer that has been evolved over the past years. Here, we present comprehensive enhancements in usability and performance based on extensive usability testing sessions and technology developments, aiming to optimize the viewer towards the needs of the community. Results The pathway diagram…

TLDR
The proposed web-tool is a simple yet informative tool towards identifying connected groups of pathways that are significantly related to specific diseases.
Pharmosome: an integrative and collective database for exploration and analysis of single nucleotide polymorphisms associated with disease
TLDR
Pharmosome is a web-based, user-friendly and collective database for more than 30,000 human disease-related SNPs, with dynamic pipelines to explore SNPs associated with disease development, drug response and the pathways shared between different genes related to these SNPs.
The Identification of Candidate Biomarkers and Pathways in Atherosclerosis by Integrated Bioinformatics Analysis
TLDR
Analysis of DEGs of AS reveals that immune response, Epstein-Barr virus infection, and so on were major signatures of AS, which could be new biomarkers for diagnosis and therapy of AS.
An effective biomedical data migration tool from resource description framework to JSON
TLDR
An effective mapping tool that allows data migrations from RDF to JSON for supporting future massive data explosions and releases is presented, and an effective and user-friendly tool called RDF2JSON is developed, which enables automating the process of RDF data extractions and the corresponding JSON data generations.
Jointly Integrating VCF-Based Variants and OWL-Based Biomedical Ontologies in MongoDB
TLDR
This paper proposes a series of rules for the mapping from VCF and OWL files to JSON files, and presents rule-based algorithms for transforming VCF-based genetic variants and OWl-based biological ontologies into JSON objects and introduces effective approaches of integrating the mapped JSON files in MongoDB.
Identification of Pathway-Specific Protein Domain by Incorporating Hyperparameter Optimization Based on 2D Convolutional Neural Network
TLDR
A deep learning model based on a two-dimensional neural network with a pathway-specific protein domain association prediction and the multi-one structure to predict different types of molecules, such as DNA, RNA, and disease-pathway specific proteins associations is proposed.
