The publication of a complete genome sequence is usually accompanied by annotations of its genes. In contrast to protein coding genes, genes for ribosomal RNA (rRNA) are often poorly or inconsistently annotated. This makes comparative studies based on rRNA genes difficult. We have therefore created computational predictors for the major rRNA species from all kingdoms of life and compiled them into a program called RNAmmer. The program uses hidden Markov models trained on data from the 5S… Expand

Questionable 16S ribosomal RNA gene annotations are frequent in completed microbial genomes.
TLDR
It is suggested that the annotation of 16S rRNA genes in newly complete microbial genomes must be done in more detail, and that revision of questionable rRNA annotations should commence as soon as possible. Expand

Using phylogenetics and model selection to investigate the evolution of RNA genes in genomic alignments.
TLDR
A large proportion of RNA genes are well described by a single RNA model that includes parameters describing both nucleotides and RNA structure, highlighting the multiple levels of constraint that act on the genes. Expand

Identification of ribosomal RNA genes in metagenomic fragments
TLDR
The development of a software program designed for the identification of rRNA genes from metagenomic fragments based on hidden Markov models (HMMs) that provides rRNA gene predictions with high sensitivity and specificity on artificially fragmented genomic DNAs. Expand

Faster genome annotation of non-coding RNA families without loss of accuracy
TLDR
This paper shows how to make CMs faster while provably sacrificing none of their accuracy, by building a profile hidden Markov model (HMM), which filters the genome database, and yields new family members missed by other techniques to improve CM speed. Expand
The European ribosomal RNA database
TLDR
The European ribosomal RNA database aims to compile all complete or nearly complete ribosomic RNA sequences from both the small (SSU) and large (LSU) ribosome subunits, as determined by comparative sequence analysis. Expand
5S Ribosomal RNA Database

The updated database of 5S rRNA and their genes (5S rDNA) is presented and its short characteristics are presented. Expand
Bacterial ribosomal RNA in pieces
TLDR
In this review, the current knowledge on the mechanisms of rRNA fragmentation and on the occurrence of fragmented rRNA in bacteria is summarized, and the physiological implications of this phenomenon are discussed. Expand
Sequence-based heuristics for faster annotation of non-coding RNA families
MOTIVATION Non-coding RNAs (ncRNAs) are functional RNA molecules that do not code for proteins. Covariance Models (CMs) are a useful statistical tool to find new members of an ncRNA gene family in aExpand

Divergence and Redundancy of 16S rRNA Sequences in Genomes with Multiple rrn Operons
TLDR
An upper bound of roughly threefold overestimation of bacterial diversity resulting from cloning and sequencing of 16S rRNA genes from the environment is suggested, however, the inclusion of genomes with a single rrn operon may lower this correction factor to approximately 2.5. Expand
