We carried out RNA interference by expressing short hairpin RNA (shRNA) in the Ciona intestinalis embryo. For this purpose, we identified a gene encoding U6 small nuclear RNA (snRNA) in the C. intestinalis genome. The 1‐kb sequence upstream of the U6 snRNA gene was sufficient for directing transcription of short RNA as revealed by Northern blot hybridization. An shRNA‐expressing plasmid vector was constructed, in which shRNA‐encoding oligonucleotides are inserted downstream of the U6 promoter…
Author ' s personal copy Schistosoma mansoni U 6 gene promoter-driven short hairpin RNA induces RNA interference in human fibrosarcoma cells and schistosomules q
TLDR
The findings indicate the potential of this putative RNA polymerase III dependent promoter as a component regulatory element in vector-based RNAi for functional genomics of schistosomes.
Transposon-mediated targeted and specific knockdown of maternally expressed transcripts in the ascidian Ciona intestinalis
TLDR
It was found that GFP expression is epigenetically silenced in Ciona intestinalis oocytes and eggs, and this epigenetic silencing of GFP was used to develop the knockdown method for maternal mRNAs using transposon-mediated transgenesis.
CRISPR/Cas9-mediated gene knockout in the ascidian Ciona intestinalis
TLDR
It is demonstrated that CRISPR/Cas9 can mutate endogenous genes of the ascidian Ciona intestinalis, a splendid model for elucidating molecular mechanisms for constructing the chordate body plan.
Evaluation and rational design of guide RNAs for efficient CRISPR/Cas9-mediated mutagenesis in Ciona
TLDR
There is a strong correlation between the frequency of an Ebf loss-of-function phenotype and the mutagenesis efficacies of individual Ebf-targeting sgRNAs tested using this method, and it is anticipated that this approach can be scaled up to systematically design and deliver highly efficient sg RNAs for the tissue-specific investigation of gene functions in Ciona.
Efficient genome editing using CRISPR‐Cas‐mediated homology directed repair in the ascidian Ciona robusta
TLDR
This work shows that in C. robusta CRISPR‐Cas mediated genomic knock‐ins can be efficiently generated and shows that biallelic FP‐HDR template insertion can be detected in live embryos of the F0 generation.
Resource Evaluation and rational design of guide RNAs for e ffi cient CRISPR / Cas 9-mediated mutagenesis in Ciona
The CRISPR/Cas9 system has emerged as an important tool for various genome engineering applications. A current obstacle to high throughput applications of CRISPR/Cas9 is the imprecise prediction of

Gene silencing in chick embryos with a vector‐based small interfering RNA system
In this paper, the use of vector‐based RNA interference (RNAi) to specifically interfere with gene expression in chick embryos is reported. In ovo electroporation was carried out to transfer a small
An RNA-directed nuclease mediates post-transcriptional gene silencing in Drosophila cells
TLDR
It is shown that ‘loss-of-function’ phenotypes can be created in cultured Drosophila cells by transfection with specific double-stranded RNAs, which coincides with a marked reduction in the level of cognate cellular messenger RNAs.
U6 promoter–driven siRNAs with four uridine 3′ overhangs efficiently suppress targeted gene expression in mammalian cells
TLDR
A vector-based siRNA expression system that can induce RNAi in mammalian cells is reported, which might allow therapeutic applications by means of vector-mediated RNAi and facilitate a wide range of functional analysis of mammalian genes.
Potent and specific genetic interference by double-stranded RNA in Caenorhabditis elegans
TLDR
To their surprise, it was found that double-stranded RNA was substantially more effective at producing interference than was either strand individually, arguing against stochiometric interference with endogenous mRNA and suggesting that there could be a catalytic or amplification component in the interference process.
Role for a bidentate ribonuclease in the initiation step of RNA interference
TLDR
Dicer is a member of the RNase III family of nucleases that specifically cleave double-stranded RNAs, and is evolutionarily conserved in worms, flies, plants, fungi and mammals, and has a distinctive structure, which includes a helicase domain and dualRNase III motifs.
Duplexes of 21-nucleotide RNAs mediate RNA interference in cultured mammalian cells
TLDR
21-nucleotide siRNA duplexes provide a new tool for studying gene function in mammalian cells and may eventually be used as gene-specific therapeutics.
Morpholino-based gene knockdown screen of novel genes with developmental function in Ciona intestinalis

Screening for developmental genes by the reverse genetic approach in Ciona intestinalis embryos is effective for identifying novel genes with developmental functions required for the development of chordates.
Distinct roles for Argonaute proteins in small RNA-directed RNA cleavage pathways.
TLDR
It is shown that AGO2 is an essential component for siRNA-directed RNA interference (RNAi) response and is required for the unwinding of siRNA duplex and in consequence assembly of si RNA into RISC in Drosophila embryos, and that distinct Argonaute proteins act at different steps of the small RNA silencing mechanism.
RNAi expression vectors in mammalian cells.
TLDR
How to generate vector-based siRNA expression vectors is described and the experimental procedure for suppressing the expression of a reporter gene by transient transfection of a si RNA expression vector is outlined.
Upstream regulatory elements are necessary and sufficient for transcription of a U6 RNA gene by RNA polymerase III.
TLDR
Analysis of 3′ deletion mutants showed that the transcription termination of U6 RNA is dependent on a T cluster present on the 3′ end of the gene, thus providing further support to other lines of evidence that U6 genes are transcribed by RNA polymerase III.
