HGT (horizontal gene transfer) is recognized as an important force in bacterial evolution. Now that many eukaryotic genomes have been sequenced, it has become possible to carry out studies of HGT in eukaryotes. The present review compares the different approaches that exist for identifying HGT genes and assess them in the context of studying eukaryotic evolution. The metabolic evolution resource metaTIGER is then described, with discussion of its application in identification of HGT in…

Horizontal Gene Transfer
TLDR
Across the eukaryotes the impact of HGT was irregular and for acquiring the new genes some other lineages are appearing to be immune.
Transferomics: Seeing the Evolutionary Forest Using Phylogenetic Trees
TLDR
This chapter presents a review of some studies that have increased the understanding of transferomes, and discusses how the number of sequenced eukaryotic genomes has made it possible to carry out analysis of their transferomes.
Widespread Inter- and Intra-Domain Horizontal Gene Transfer of d-Amino Acid Metabolism Enzymes in Eukaryotes
TLDR
A global survey of d-amino acid racemases is performed using a novel automated phylogeny-based HGT-detection algorithm that revealed that at least 7.0% of the total eukaryotic racemase repertoire is the result of inter- or intra-domain HGT.
Experimental examination of EFL and MATX eukaryotic horizontal gene transfers: coexistence of mutually exclusive transcripts predates functional rescue.
TLDR
In the first experiment of its kind, it is demonstrated that EF-1α and MAT can be simultaneously expressed with EFL and MATX, respectively, without affecting the growth of the flagellates.
Horizontal Gene Transfer in Evolution
TLDR
The realisation that horizontal gene transfer plays an important role in evolution of both, prokaryotes and eukaryotes, put in question the metaphor of the tree of life and the traditional view of evolution as a slow process.
Computational Challenges in Deciphering Genomic Structures of Bacteria

Journal of Computer Science and Technology
  • 2010
TLDR
A number of challenging computational problems in elucidating the genomic structures at multiple levels and the information that is encoded through these genomic structures are discussed, gearing towards the ultimate understanding of the governing rules of bacterial genome organization.
[Analysis of horizontal transfer gene of Bombyx mori NPV].
TLDR
The analysis of gene function suggested that horizontally transferred genes acquired from an ancestral host insect can increase the efficiency of baculoviruses transmission.
Evolutionary and functional insights into Leishmania META1: evidence for lateral gene transfer and a role for META1 in secretion
TLDR
Evidence is presented that META1 originated in trypanosomatids as a result of a lateral gene transfer of a bacterial heat-inducible protein, HslJ, and that within the Leishmania genome, META 1 sequence is under negative selection pressure against change/substitution.

Genomics: Genes lost during evolution
TLDR
A significant proportion of human genes have closely related orthologues in the primitive eukaryote Dictyostelium, which supports independent gene loss in multiple lineages (worm, fly, yeast, plants) rather than horizontal gene transfer from bacteria.
Phylogenetic analyses do not support horizontal gene transfers from bacteria to vertebrates
TLDR
A phylogenetic analysis of 28 proposed HGT genes, whose presence in the human genome had been confirmed by polymerase chain reaction (PCR), indicates that most putative H GT genes are present in more anciently derived eukaryotes and can be explained in terms of descent through common ancestry.
Horizontal gene transfer in chromalveolates
TLDR
Recurring intra- and interdomain gene exchange provides an important source of genetic novelty not only in parasitic taxa as previously demonstrated but as the show here, also in free-living protists.
Microbial Genes in the Human Genome: Lateral Transfer or Gene Loss?
TLDR
About 40 genes were found to be exclusively shared by humans and bacteria and are candidate examples of horizontal transfer from bacteria to vertebrates.
Adaptive evolution of bacterial metabolic networks by horizontal gene transfer
TLDR
Comparative genomics with flux balance analysis is integrated to examine the contribution of different genetic mechanisms to network growth in bacteria, the selective forces driving network evolution and the integration of new nodes into the network.
Amelioration of Bacterial Genomes: Rates of Change and Exchange
TLDR
Estimates of amelioration times indicate that the entire Escherichia coli chromosome contains more than 600 kb of horizontally transferred, protein-coding DNA, which predicts that the E. coli and Salmonella enterica lineages have each gained and lost more than 3 megabases of novel DNA since their divergence.
Codon bias and base composition are poor indicators of horizontally transferred genes.
TLDR
A phylogenetic approach was employed to confirm selected examples of horizontal transmission among the novel groups of genes, and determined that a number of genes previously classified as horizontally transferred based on base composition and codon bias were native, and genes previously classification as native appeared to be horizontally transferred.
HGT-DB: a database of putative horizontally transferred genes in prokaryotic complete genomes
The Horizontal Gene Transfer DataBase (HGT-DB) is a genomic database that includes statistical parameters such as G+C content, codon and amino-acid usage, as well as information about which genes
A genomic survey of the fish parasite Spironucleus salmonicida indicates genomic plasticity among diplomonads and significant lateral gene transfer in eukaryote genome evolution
TLDR
The results highlight the power of comparative genomic studies to yield insights into the biology of parasitic protists and the evolution of their genomes, and suggest that genetic exchange between distantly-related protist lineages may be occurring at an appreciable rate in eukaryote genome evolution.
metaTIGER: a metabolic evolution resource
