A method of rapid entropy estimation for small molecules in vacuum, solution, and inside a protein receptor is proposed. We show that the Hessian matrix of second derivatives built by a quasi-Newton optimizer during geometry optimization of a molecule with a classical molecular potential in these three environments can be used to predict vibrational entropies. We also show that a simple analytical solvation model allows for no less accurate entropy estimation of molecules in solution than a…

Estimation of conformational entropy in protein-ligand interactions: a computational perspective.
TLDR
The most commonly used techniques for conformational entropy estimation from classical molecular dynamics simulations are reviewed and different approaches that can be used to go beyond it are discussed, most notably, when it comes to treating anharmonic and/or correlated motions.
Protein-ligand binding free energies from exhaustive docking.
TLDR
The use of exhaustive docking as an alternative to Monte Carlo and molecular dynamics sampling for the direct integration of the partition function for protein-ligand binding is explored and the energy function and sampling method adequately captured most of the thermodynamics of binding of the nonpolar ligands to T4 lysozyme L99A.
Develop and Test a Solvent Accessible Surface Area-Based Model in Conformational Entropy Calculations
TLDR
This work has developed a fast approach to estimate the conformational entropy based upon solvent accessible surface area calculations and expects that this model could find its applications in the fields like high throughput screening, molecular docking, and rational protein design.
Efficient Amino Acid Conformer Search with Bayesian Optimization
TLDR
This work combines active-learning Bayesian optimization (BO) algorithms with quantum chemistry methods to address the challenge of finding low-energy molecular conformers and shows that the procedure is both efficient and accurate.
Direct methods for computing single‐molecule entropies from molecular simulations
TLDR
The overall consideration shows that addition of the direct entropy methods to the standard palette of tools used in molecular modeling for data analysis and property estimation, will increase both the level of detail of the computer simulations and the understanding of molecular functions.
Crystal structure prediction of rigid molecules.
TLDR
A non-polarizable force field based on atomic multipoles fit to reproduce experimental crystal properties and ab initio gas-phase dimers is described and a method for constraining space-group symmetry during unit-cell optimization is derived.
Efficient Cysteine Conformer Search with Bayesian Optimization
Finding low-energy molecular conformers is challenging due to the high dimensionality of the search space and the computational cost of accurate quantum chemical methods for determining conformer
Small Molecule Thermochemistry: A Tool for Empirical Force Field Development.
TLDR
Two popular empirical force fields are compared to experimental data and results from Gaussian-4 quantum-chemical calculations and suggest that with some tuning force fields could indeed complement DFT in spectroscopical applications.
Force-field and quantum-mechanical binding study of selected SAMPL3 host-guest complexes
TLDR
A Merck molecular force field classical potential combined with Poisson-Boltzmann electrostatics (MMFF/PB) has been used to estimate the binding free energy of guest molecules into a synthetic receptor and two benzimidazoles into cyclic cucurbit[7]uril (CB[7]) and cucur Bit[8]uric hosts.
