The accurate and quantitative detection of 5-methylcytosine is of great importance in the field of epigenetics. The method of choice is usually bisulfite sequencing because of the high resolution and the possibility to combine it with next generation sequencing. Nevertheless, also this method has its limitations. Following the bisulfite treatment DNA strands are no longer complementary such that in a subsequent PCR amplification the DNA methylation patterns information of only one of the two…

A new approach to decode DNA methylome and genomic variants simultaneously from double strand bisulfite sequencing

TLDR
The cost-effective new approach, which decodes DNA methylome and genomic variants simultaneously, will facilitate more comprehensive studies on numerous diseases and biological processes driven by both genetic and epigenetic variations.

Two are better than one: HPoxBS - hairpin oxidative bisulfite sequencing

TLDR
A comprehensive protocol combining conventional hairpin bisulfite with oxidative bisulfITE sequencing (HPoxBS) is described to determine the strand specific distribution of 5mC and 5hmC at base resolution and predicts region specific Tet and Dnmt enzyme efficiencies shaping the distinct locus levels and patterns of 5hm C and5mC.

Genome wide efficiency profiling reveals modulation of maintenance and de novo methylation by Tets

TLDR
Tets’ presence has a profound effect on the global and local maintenance and de novo methylation activities by the Dnmts, not only substantially contributing to a universal demethylation of the genome but also shaping the overall methylation landscape.

A Hybrid HMM Approach for the Dynamics of DNA Methylation

TLDR
This work presents a hybrid (hidden) Markov model to describe the cycle of methylation and demethylation over (short) time scales and predicts methylation changes and estimates the efficiencies of the different modification steps related to DNA methylisation and dem methylation.

Generalized Method of Moments Estimation for Stochastic Models of DNA Methylation Patterns

TLDR
This work proposes an efficient method for parameter estimation for stochastic models that describe the dynamics of DNA methylation patterns over time based on the Generalized Method of Moments (GMM), which gives results with an accuracy similar to that of maximum likelihood-based estimation approaches.

In Vivo Control of CpG and Non-CpG DNA Methylation by DNA Methyltransferases

TLDR
A comprehensive analysis of DNA methylation patterns generated by high resolution sequencing of hairpin-bisulfite amplicons of selected single copy genes and repetitive elements (LINE1, B1, IAP-LTR-retrotransposons, and major satellites) identifies a substantial amount of regional incomplete methylation maintenance.

BiQ Analyzer HT: locus-specific analysis of DNA methylation by high-throughput bisulfite sequencing

TLDR
The software facilitates the shift from time-consuming clonal bisulfite sequencing to the more quantitative and cost-efficient use of high-throughput sequencing for studying locus-specific DNA methylation patterns.

The Influence of Hydroxylation on Maintaining CpG Methylation Patterns: A Hidden Markov Model Approach

TLDR
An extended hidden Markov model capable of accurately describing the regional contribution of 5hmC to demethylation dynamics is developed and shows that5hmC has a strong impact on replication dependent dem methylation, mainly by impairing methylation maintenance.

Hairpin-bisulfite PCR: Assessing epigenetic methylation patterns on complementary strands of individual DNA molecules

TLDR
These results clarify the mechanisms by which the alternative hypomethylated and hypermethylated states of CpG islands are stably maintained through many cell divisions and will be a powerful tool in studying other processes for which genetic or epigenetic information differs on the two complementary strands of DNA.
