We show the distribution of severe acute respiratory syndrome coronavirus-2 (SARS-CoV-2) genetic clades over time and between countries and outline potential genomic surveillance objectives. We applied three genomic nomenclature systems to all sequence data from the World Health Organization European Region available until 10 July 2020. We highlight the importance of real-time sequencing and data dissemination in a pandemic situation, compare the nomenclatures and lay a foundation for future…

Continuous mutation of SARS-CoV-2 during migration via three routes at the beginning of the pandemic
The rate of mutation was found to be comparable to that of the influenza H1N1 virus, which causes recurrent seasonal epidemics and another threat imposed by SARS-CoV-2 is that if the pandemic cannot be contained, new variants may emerge annually, preventing herd immunity.
Geographical and temporal distribution of SARS-CoV-2 globally: An attempt to correlate case fatality rate with the circulating dominant SARS-CoV-2 clades
This study analysed of 8,82,740 SARS-CoV-2 genome sequences, collected and sequenced during late December 2019 to 25 March 2021 from all across the world to illustrated the time-based evolution and prevalence of various clades /variants among different geographic regions.
Genetic diversity and evolution of SARS-CoV-2 in Belgium during the first wave outbreak
This analysis contextualizes the density of SARS-CoV-2 cases over time with non-intervention measures taken to prevent the spread of SATS in Belgium, specific international case imports and the functional implications of the most representative non-synonymous mutations present in Belgium between February to June 2020.
Analysis of SARS-CoV-2 Variants From 24,181 Patients Exemplifies the Role of Globalization and Zoonosis in Pandemics
It is suggested that border control is the best mean of combating this type of introduction of SARS-CoV-2 infections, and that intensive control of mink farms is also necessary to prevent the emergence of new variants generated in this animal reservoir.
Genomic variation and epidemiology of SARS-CoV-2 importation and early circulation in Israel
SARS-CoV-2 whole genomes were sequenced from 59 imported samples with a recorded country of importation and 101 early circulating samples in February to mid-March 2020 and analyzed to infer clades and mutational patterns with additional sequences identified Israel available in public databases.
Diverse SARS-CoV-2 variants preceded the initial COVID-19 outbreak in Croatia
This result confirms that there was widespread virus transmission early in 2020 and identifies a unique mutation resulting in a V13I substitution in Nsp5A, the main viral protease, in a patient who had not received antiviral therapy.
Analysis of SARS-CoV-2 variants from 24,181 patients exemplifies the role of globalisation and zoonosis in pandemics
It is suggested that border control is the best mean of combating this type of introduction, and that intensive control of mink farms is also necessary to prevent the emergence of new variants generated in this animal reservoir.
Evolution of SARS-CoV-2 in Spain during the First Two Years of the Pandemic: Circulating Variants, Amino Acid Conservation, and Genetic Variability in Structural, Non-Structural, and Accessory Proteins
The presented data provide an insight into the SARS-CoV-2 circulation and genetic variability in Spain during the first two years of the pandemic.
SARS-CoV-2 Early Screening at the Point of Entry: Travelers From Bangladesh to Italy–July 2020
We report phylogenetic and mutational analysis by NGS of six SARS-CoV-2 strains from patients flying from Bangladesh to Italy (July 2020). Data suggest that no further circulation of such imported
Molecular Evolution and Epidemiological Characteristics of SARS COV-2 in (Northwestern) Poland
Over time, the virus accumulated mutations related to optimized transmissibility; therefore, faster dissemination is reflected by the second wave of epidemics in Poland, which began in February/March 2020 and ended in February 2021.

A dynamic nomenclature proposal for SARS-CoV-2 lineages to assist genomic epidemiology
A rational and dynamic virus nomenclature that uses a phylogenetic framework to identify those lineages that contribute most to active spread and is designed to provide a real-time bird’s-eye view of the diversity of the hundreds of thousands of genome sequences collected worldwide.

Variations in mink-derived viral genomes showed between-mink transmission and no infection link between the farms, and inhalable dust contained viral RNA, indicating possible exposure of workers.
A Novel Coronavirus from Patients with Pneumonia in China, 2019
Human airway epithelial cells were used to isolate a novel coronavirus, named 2019-nCoV, which formed a clade within the subgenus sarbecovirus, Orthocoronavirinae subfamily, which is the seventh member of the family of coronaviruses that infect humans.
A pneumonia outbreak associated with a new coronavirus of probable bat origin
Identification and characterization of a new coronavirus (2019-nCoV), which caused an epidemic of acute respiratory syndrome in humans in Wuhan, China, and it is shown that this virus belongs to the species of SARSr-CoV, indicates that the virus is related to a bat coronav virus.
Identification of a novel coronavirus causing severe pneumonia in human: a descriptive study
A novel bat-borne CoV was identified that is associated with severe and fatal respiratory disease in humans and the amino acid sequence of the tentative receptor-binding domain resembles that of SARS-CoV, indicating that these viruses might use the same receptor.
A new coronavirus associated with human respiratory disease in China
Phylogenetic and metagenomic analyses of the complete viral genome of a new coronavirus from the family Coronaviridae reveal that the virus is closely related to a group of SARS-like coronaviruses found in bats in China.
Nextstrain: real-time tracking of pathogen evolution
Nextstrain consists of a database of viral genomes, a bioinformatics pipeline for phylodynamics analysis, and an interactive visualisation platform that presents a real-time view into the evolution and spread of a range of viral pathogens of high public health importance.

UFBoot2: Improving the Ultrafast Bootstrap Approximation
UFBoot2 is presented, which substantially accelerates UFBoot and reduces the risk of overestimating branch supports due to polytomies or severe model violations and provides suitable bootstrap resampling strategies for phylogenomic data.
