Finite stochastic Markov models play a major role in modeling biological systems. Such models are a coarse-grained description of the underlying microscopic dynamics and can be considered mesoscopic. The level of coarse-graining is to a certain extent arbitrary since it depends on the resolution of accommodating measurements. Here we present a systematic way to simplify such stochastic descriptions which preserves both the meso-micro and the meso-macro connections. The former is achieved by… Expand
Coarse graining of biochemical systems described by discrete stochastic dynamics.
TLDR
A criterion for the optimal level of coarse graining or resolution of the process is proposed via a tradeoff between the simplicity of the coarse-grained model and the information loss relative to the original model. Expand
Large Fluctuations in Nonideal Coarse-Grained Systems.
TLDR
Current approaches to simulating fluctuating hydrodynamics may have to be augmented to achieve quantitative results for systems with a nonideal equation of state, according to the molecular dynamics lattice gas method. Expand
Cycle representatives for the coarse-graining of systems driven into a non-equilibrium steady state
A major current challenge in statistical mechanics is the systematic construction of coarse-grained models that are dynamically consistent, and, moreover, might be used for systems driven out ofExpand
Multiple-scale stochastic processes: Decimation, averaging and beyond

Homogenization techniques for functionals of the stochastic trajectories, such as residence times, counting statistics, fluxes, entropy production, etc, are presented here, as natural extensions of the ones employed for the trajectories. Expand
Foundations of Stochastic Thermodynamics
Small systems in a thermodynamic medium --- like colloids in a suspension or the molecular machinery in living cells --- are strongly affected by the thermal fluctuations of their environment. Expand
Fine-structured large deviations and the fluctuation theorem: Molecular motors and beyond
TLDR
By considering subexponential contributions in large deviation theory, this approach determines the fine structure in the probability distribution of the observable displacement of a bead coupled to a molecular motor, revealing a discrete symmetry of this distribution for which hidden degrees of freedom lead to a periodic modulation of the slope typically associated with the fluctuation theorem. Nonequilibrium Markov state modeling of the globule-stretch transition.
We describe a systematic approach to construct coarse-grained Markov state models from molecular dynamics data of systems driven into a nonequilibrium steady state. We apply this method to study theExpand
Stochastic thermodynamics of fluctuating density fields: non-equilibrium free energy differences under coarse-graining.
TLDR
Stochastic thermodynamics of systems that are described by a time-dependent density field, for example, simple liquids and colloidal suspensions, is discussed and it is shown that the Jarzynski relation connecting work with the change of free energy holds if the time evolution of the density follows the Kawasaki-Dean equation. TLDR
Efficiency and, in particular, efficiency at maximum power can be discussed systematically beyond the linear response regime for two classes of molecular machines, isothermal ones such as molecular motors, and heat engines such as thermoelectric devices, using a common framework based on a cycle decomposition of entropy production. I am writing with a simple plea to balance the voluminous articles about treatment in your journal with a modicum of information about nature and caring effects to rekindle the perception of physicians as healers, not only treaters, who relish the gifts of nature, and foster the humanistic aspect of medicine that has thrived for millennia.
