The identification of low-energy conformers for a given molecule is a fundamental problem in computational chemistry and cheminformatics. We assess here a conformer search that employs a genetic algorithm for sampling the low-energy segment of the conformation space of molecules. The algorithm is designed to work with first-principles methods, facilitated by the incorporation of local optimization and blacklisting conformers to prevent repeated evaluations of very similar solutions. The aim of…

Efficient Cysteine Conformer Search with Bayesian Optimization

Finding low-energy molecular conformers is challenging due to the high dimensionality of the search space and the computational cost of accurate quantum chemical methods for determining conformer

Genarris: Random generation of molecular crystal structures and fast screening with a Harris approximation.

TLDR
Genarris is a Python package that performs configuration space screening for molecular crystals of rigid molecules by random sampling with physical constraints and offers three workflows based on different sequences of successive clustering and selection steps, which are recommended for generating initial populations for genetic algorithms.

Generating Conformer Ensembles Using a Multiobjective Genetic Algorithm

TLDR
The use of a multiobjective genetic algorithm in the generation of conformer ensembles is investigated and the geometric diversity of the evolving conformer ensemble is preserved by a fitness-sharing mechanism based on the root-mean-square distance of the atomic coordinates.

Optimization of a genetic algorithm for searching molecular conformer space.

Automated docking using a Lamarckian genetic algorithm and an empirical binding free energy function

TLDR
It is shown that both the traditional and Lamarckian genetic algorithms can handle ligands with more degrees of freedom than the simulated annealing method used in earlier versions of AUTODOCK, and that the Lamarckerian genetic algorithm is the most efficient, reliable, and successful of the three.
