SplitsTree4 [7, 8] is a new Java program for estimating phylogenetic trees and networks. Its main focus is on computing phylogenetic networks [4]. It provides methods for constructing splits networks, such as the consensus network [6] or super network of a set of phylogenetic trees or partial trees [9], distance methods such as Neighbor-Net [3] and split decomposition [1] and direct methods such as median networks [2] and spectral analysis [5].
