@article{Mller2016ElementaryVA, title={Elementary Vectors and Conformal Sums in Polyhedral Geometry and their Relevance for Metabolic Pathway Analysis}, author={Stefan M{\"u}ller and Georg Regensburger}, journal={Frontiers in Genetics}, year={2016}, volume={7} }

A fundamental result in metabolic pathway analysis states that every flux mode can be decomposed into a sum of elementary modes. However, only a decomposition without cancelations is biochemically meaningful, since a reversible reaction cannot have different directions in the contributing elementary modes. This essential requirement has been largely overlooked by the metabolic pathway community. Indeed, every flux mode can be decomposed into elementary modes without cancelations. The result is…

Elementary growth modes/vectors and minimal autocatalytic sets for kinetic/constraint-based models of cellular growth

- Biology

Metabolic Pathway Analysis in the Presence of Biological Constraints

- Computer ScienceComput.
- 2021

It is shown that the solution space for sign-monotone constraints is a union of particular faces of the original polyhedral cone or polyhedron and that EFs still coincide with EFMs and are just those of theOriginal EFs that satisfy the constraint, and how to integrate their computation efficiently in the double description method, the most widely used method in the tools dedicated to EFs computation.

Elementary vectors and autocatalytic sets for computational models of cellular growth

- Biology
- 2021

New concepts, called elementary growth modes and vectors, are developed that provide a generalized definition of minimal pathways, thereby extending classical elementary flux modes (used in traditional models with a fixed biomass composition) and providing an understanding of all possible flux distributions and of all Possible biomass compositions.

From elementary flux modes to elementary flux vectors: Metabolic pathway analysis with arbitrary linear flux constraints

- Computer Science, MedicinePLoS Comput. Biol.
- 2017

This work highlights the close relationship between EFMs and EFVs and demonstrates that almost all applications of EFMs are possible for EFVs (in flux polyhedra) as well, and concludes that EFVs provide a powerful and unifying framework for constraint-based modeling of metabolic networks.

On the Bijectivity of Families of Exponential/Generalized Polynomial Maps

- Mathematics, Computer ScienceSIAM J. Appl. Algebra Geom.
- 2019

This work defines the bijectivity of the family of exponential maps in terms of two linear subspaces arising from the coefficient and exponent matrices, respectively, and characterize when the existence of a unique solution is robust with respect to small perturbations of the exponents or/and the coefficients.

Metabolic pathway analysis in the presence of biological constraints

- Biology, Computer Science
- 2020

It is shown in particular that EFs for sign-monotone constraints are just those original EFs that satisfy the constraint and how to efficiently integrate their computation in the double description method, the most widely used method in the tools dedicated to EFMs computation.

Flux tope analysis: studying the coordination of reaction directions in metabolic networks

- Computer Science, MedicineBioinform.
- 2019

The concept of a flux tope (FT), involving a maximal set of reactions (with fixed directions), is introduced, which allows one to study the coordination of reaction directions in metabolic networks and opens a new way for EFM enumeration.

MCS2: minimal coordinated supports for fast enumeration of minimal cut sets in metabolic networks

- Medicine, Computer ScienceBioinform.
- 2019

The correctness of the approach, minimal coordinated support (MCS2), is proved, and it is shown that MCS2 succeeds in calculating the full set of MCSs in many models where other approaches cannot finish within a reasonable amount of time.

- Computer Science, Biology
- 2018

It is shown that MCS2 succeeds in calculating the full set of MCSs in many models where other approaches cannot finish within a reasonable amount of time, and provides a practical advantage over existing methods.

What makes a reaction network"chemical"?

- Biology, Mathematics
- 2022

Background: Reaction networks (RNs) comprise a set X of species and a set R of reactions Y → Y ′, each converting a multiset of educts Y ⊆ X into a multiset Y ′ ⊆ X of products. RNs are equivalent to…
