Upstream open reading frames (uORFs) are common features of eukaryotic genes, occurring in 10%-25% of 5' leader sequences. Upstream ORFs that have been subjected to experimental analysis have been generally found to decrease translational efficiency of the downstream coding sequence. Previous investigations of uORFs in mammals and yeast have detected uORFs conserved over long evolutionary distances, prompting speculation about the nature and cause of the natural selection underlying such…

Quantitative global studies reveal differential translational control by start codon context across the fungal kingdom
TLDR
Start codon context is a signal that quantitatively programs both the expression and the structures of proteins in diverse fungi.
Evolutionary roles of upstream open reading frames in mediating gene regulation in fungi.
TLDR
The roles of many uORFs that are identified by genome-level approaches, as have been initiated for Saccharomyces, Aspergillus, and Cryptococcus species, remain to be determined.
BAIUCAS: a novel BLAST-based algorithm for the identification of upstream open reading frames with conserved amino acid sequences and its application to the Arabidopsis thaliana genome
TLDR
The BAIUCAS (BLAST-based algorithm for identification of UCASs) method is developed and 18 novel Arabidopsis uORFs whose amino acid sequences are conserved across diverse eudicot species are identified, which include UORFs not found in previous comparative genomic studies due to low sequence conservation among species.
Genome-wide maps of ribosomal occupancy provide insights into adaptive evolution and regulatory roles of uORFs during Drosophila development
TLDR
This work generated genome-wide maps of translational efficiency at the codon level throughout the life cycle of Drosophila melanogaster and found that many uORFs are transcribed or translated in a developmental stage-, sex-, or tissue-specific manner, suggesting that selective transcription or translation of u ORFs could potentially modulate the TE of the downstream CDSs during Drosphila development.
Upstream open reading frames cause widespread reduction of protein expression and are polymorphic among humans
TLDR
It is reported that uORFs correlate with significantly reduced protein expression of the downstream ORF, based on analysis of 11,649 matched mRNA and protein measurements from 4 published mammalian studies, and that 5 uORF-altering mutations, detected within genes previously linked to human diseases, dramatically silence expression ofThe downstream protein.
Comparative genomic analysis of novel conserved peptide upstream open reading frames in Drosophila melanogaster and other dipteran species
TLDR
It is clear that Drosophila contain putative CPuORFs at frequencies similar to those found in plants, however, they are distinguished by the type of mORF they tend to associate with, Drosphila CPu ORFs preferentially occurring in transcripts encoding mitochondrial proteins and methyltransferases.
Determinants of genome-wide distribution and evolution of uORFs in eukaryotes
TLDR
It is demonstrated how positive and purifying selection, coupled with differences in effective population size (Ne) has shaped the contents of uORFs in eukaryotes, and it is suggested that most uORF might play regulatory roles rather than encode functional peptides.
The Evolution and Mechanics of Translational Control in Plants
TLDR
A computational model of the initiation process that uses five parameters to account for uORF presence and identifies salient defects associated with a mutation in the subunit h of eukaryotic initiation factor 3 (eIF3h).
Dual Short Upstream Open Reading Frames Control Translation of a Herpesviral Polycistronic mRNA
TLDR
It is reported that ORF36 is robustly translated as a downstream cistron from the ORF35–37 polycistronic transcript in a cap-dependent manner and two short, upstream open reading frames (uORFs) within the 5′ UTR of the poly cistronic mRNA are identified.
Evolution of alternative and constitutive regions of mammalian 5'UTRs
TLDR
The findings on the evolution and selection in alternative and constitutive regions presented here are consistent with the hypothesis that alternative events in 5'UTRs of mammalian genes are likely to contribute to the regulation of translation.

Identification and characterization of upstream open reading frames (uORF) in the 5′ untranslated regions (UTR) of genes in Saccharomyces cerevisiae
TLDR
It is hypothesize that uORFs in the UTR of RPC11, TPK1, FOL1, WSC3, and MKK1 may have translational regulatory roles while uORF in the 5′ U TR of ECM7 and IMD4 have little effect on translation under the conditions tested.
18 Translational Control by Upstream Open Reading Frames
TLDR
Additional control mechanisms operate to regulate expression downstream from nonoverlapping and overlapping uORFs that follow uAUG codons based on the position of their termination codons.
Evidence for conservation and selection of upstream open reading frames suggests probable encoding of bioactive peptides
TLDR
The occurrence of a large number of conserved upstream open reading frames, in association with features consistent with protein translation, strongly suggests evolutionary maintenance of the coding sequence and indicates probable functional expression of the peptides encoded within these upstreamopen reading frames.
Upstream Open Reading Frames as Regulators of mRNA Translation
TLDR
Some of the general principles by which uORFs participate in translational control are beginning to be understood are reviewed, which include the process of recognition of uORs, regulation of reinitiation at downstream cistrons after translation of u ORFs, and regulatory effects of peptides encoded by uORF.
Effect of sequence context at stop codons on efficiency of reinitiation in GCN4 translational control.
TLDR
It is proposed that reinitiation can be impaired by stable base pairing between nucleotides flanking the uORF1 stop codon and either the tRNA which pairs with the third codon, the rRNA, or sequences located elsewhere in GCN4 mRNA.
The evolution of transcription-initiation sites.
TLDR
It is suggested that the reduced effective population sizes of most eukaryotes impose a population-genetic environment conducive to the movement of core promoters to random positions, subject to the constraint imposed by the upstream accumulation of premature translation-initiation codons.
Regulation of fungal gene expression via short open reading frames in the mRNA 5′untranslated region
TLDR
It is shown how the expression of fungal mRNAs can be controlled by ribosome interactions with short upstream open reading frames (uORFs) within the 5′untranslated region and how trans‐acting factors may participate in the regulatory mechanisms.
5'-untranslated regions with multiple upstream AUG codons can support low-level translation via leaky scanning and reinitiation.
TLDR
This study shows that for mRNAs containing multiple uORFs/uAUGs, ribosome reinitiation and leaky scanning are efficient mechanisms for initiation at their main AUGs.
Physical evidence for distinct mechanisms of translational control by upstream open reading frames
TLDR
The Saccharomyces cerevisiae GCN4 mRNA 5′‐leader contains four upstream open reading frames (uORFs) and the CPA1 leader contains a single uORF, which control translation in fundamentally different ways.
