One of the most popular methods to visualize the overlap and differences between data sets is the Venn diagram. Venn diagrams are especially useful when they are ‘area-proportional’ i.e. the sizes of the circles and the overlaps correspond to the sizes of the data sets. In 2007, the BioVenn web interface was launched, which is being used by many researchers. However, this web implementation requires users to copy and paste (or upload) lists of IDs into the web browser, which is not always…

DeepVenn - a web application for the creation of area-proportional Venn diagrams using the deep learning framework Tensorflow.js

DeepVenn automatically finds the optimal solution in which the overlap between the circles corresponds to the sizes of the overlap as much as possible, and the user can choose to display absolute numbers or percentages in the final diagram.

Identifying Disease Signatures in the Spinocerebellar Ataxia Type 1 Mouse Cortex

These findings suggest that the cortex is progressively impacted via both shared and region-specific mechanisms in SCA1, which is fairly ubiquitously expressed throughout the brain and spinal cord.

Identification of basal complex protein that is essential for maturation of transmission-stage malaria parasites.

A role for a basal complex protein outside of asexual division is demonstrated, and a potential molecular target for the ablation of malaria transmission is highlighted.

Differential Regulation of Mouse Hippocampal Gene Expression Sex Differences by Chromosomal Content and Gonadal Sex

Common neurological disorders, like Alzheimer’s disease (AD), multiple sclerosis (MS), and autism, display profound sex differences in prevalence and clinical presentation. However, sex differences

Reactive astrocytes promote proteostasis in Huntington’s disease through the JAK2-STAT3 pathway

The results show that the JAK2-STAT3 pathway controls a beneficial proteostasis response in reactive astrocytes in Huntington’s disease, which involves bi-directional signalling with neurons to reduce mutant Huntingtin aggregation, eventually improving disease outcomes.

Comparison of Clinical Study Results Reported in medRxiv Preprints vs Peer-reviewed Journal Articles

It is suggested that most clinical studies posted as preprints on medRxiv and subsequently published in peer-reviewed journals had concordant study characteristics, results, and final interpretations.

Human Pluripotent Stem Cell-Derived Medium Spiny Neuron-like Cells Exhibit Gene Desensitization

The dynamic responses of human stem cell-derived medium spiny neuron-like cells (hMSN- like cells) to dopamine are mapped and it is shown that these human neurons can reflect and capture cellular desensitization to chronic versus acute administration of dopamine.

Polyphenols from Thinned Young Apples: HPLC-HRMS Profile and Evaluation of Their Anti-Oxidant and Anti-Inflammatory Activities by Proteomic Studies

The results suggest that thinned apples can be considered as a valuable source of apple polyphenols to be used in health care products to prevent/treat oxidative and inflammatory chronic conditions.

BioVenn – a web application for the comparison and visualization of biological lists using area-proportional Venn diagrams

BioVenn is an easy-to-use web application to generate area-proportional Venn diagrams from lists of biological identifiers, which supports a wide range of identifiers from the most used biological databases currently available.

VennDiagram: a package for the generation of highly-customizable Venn and Euler diagrams in R

The VennDiagram package is introduced, an R package that enables the automated generation of highly-customizable, high-resolution Venn diagrams with up to four sets and Euler diagrams withup to three sets.

nVenn: generalized, quasi‐proportional Venn and Euler diagrams

An algorithm to render all the regions of a generalized n‐dimensional Venn diagram, while keeping the area of each region approximately proportional to the number of elements included, is presented.

VennMaster: Area-proportional Euler diagrams for functional GO analysis of microarrays

VennMaster's area-proportional Euler diagrams effectively structure and visualize the results of a GO analysis by indicating to what extent flagged genes are shared by different categories, and facilitate generation of novel hypotheses from the analysis of seemingly unrelated categories that share differentially expressed genes.

Mapping identifiers for the integration of genomic datasets with the R/Bioconductor package biomaRt

It is demonstrated how to use the computational environment R to integrate and jointly analyze experimental datasets, employing BioMart web services to provide the molecule mappings.

OMA orthology in 2021: website overhaul, conserved isoforms, ancestral gene order and more

The reorganisation of the database is described, such as reporting of the evolutionarily best conserved isoforms of alternatively spliced genes, the inferred local order of ancestral genes, phylogenetic profiling, better cross-references, fast genome mapping, semantic data sharing via RDF, and more.

UpSetR: an R package for the visualization of intersecting sets and their properties

UpSetR, an open source R package that employs a scalable matrix-based visualization to show intersections of sets, their size, and other properties, is developed.

Drawing Euler Diagrams with Circles: The Theory of Piercings

It is proved that if a diagram can be built inductively by successively adding piercing curves under certain constraints, then it can be drawn with circles, which are more esthetically pleasing than arbitrary polygons.
