We designed a panel of four 16S rRNA-targeted oligonucleotide probes specific for bacteria of the phylum cytophaga-flavobacter-bacteroides (CFB). Probes CF319a and CF319b are targeted to members of the flavobacteria-cytophaga group and the genus Porphyromonas, whereas probe BAC303 has a target region characteristic for the genera Prevotella and Bacteroides within the bacteroides group. The probe FFE8b was developed for species-specific hybridizations with Flavobacterium ferrugineum. All probes…

Variations of Bacterial Populations in Human Feces Measured by Fluorescent In Situ Hybridization with Group-Specific 16S rRNA-Targeted Oligonucleotide Probes
TLDR
Six 16S rRNA-targeted oligonucleotide probes were designed, validated, and used to quantify predominant groups of anaerobic bacteria in human fecal samples, indicating that normal biological variations within the fecal populations of the volunteers were determined and indicated that these variations should be considered when evaluating the effects of agents modulating the flora.
Extensive Set of 16S rRNA-Based Probes for Detection of Bacteria in Human Feces
TLDR
Seven new 16S rRNA-based oligonucleotide probes for the detection of six groups of anaerobic bacteria in human feces are designed and given more data on the composition of the human gut flora.
Community Analysis of Biofilters Using Fluorescence In Situ Hybridization Including a New Probe for theXanthomonas Branch of the ClassProteobacteria
TLDR
The Xanthomonas-specific probe presented here may serve as an efficient tool for identifying potential phytopathogens and in situ hybridization proved to be a practical tool for microbiological studies of biofiltration systems.
New Degenerate Cytophaga-Flexibacter-Bacteroides-Specific 16S Ribosomal DNA-Targeted Oligonucleotide Probes Reveal High Bacterial Diversity in River Taff Epilithon
TLDR
A new set of degenerate 16S rDNA probes was developed to enhance their detection, namely, CFB560,CFB562, and CFB376, and Probe design in this study illustrated that multiple degenerate positions can greatly increase target range without adversely effecting specificity or experimental performance.
Enumeration of Bacteroides species in human faeces by fluorescent in situ hybridisation combined with flow cytometry using 16S rRNA probes.
TLDR
This work showed that fluorescent in situ hybridisation is a tool appropriate for a high-resolution analysis of the species composition of complex ecosystems and especially of the Bacteroides group within the faecal microbiota.
Phylogenetic analysis of algicidal bacteria (family Flavobacteriaceae) and selective detection by PCR using a specific primer set
TLDR
The PCR amplification of the 16S rDNA of the CFB strains using a single set of J18/MO1-specific primers resulted in specific detection of the J18-M01, indicating that the J 18/M01-specific sequence in the 16 S rDNA is useful for selective detection ofThe strain J18 /M01.

In situ probing of gram-positive bacteria with high DNA G + C content using 23S rRNA-targeted oligonucleotides.
TLDR
Fluorescent oligonucleotides confirmed that the large 23S insertions are indeed present in 23S rRNAs of GPBHGC and provide potential target sites for highly specific nucleic acid probes.
Probing activated sludge with oligonucleotides specific for proteobacteria: inadequacy of culture-dependent methods for describing microbial community structure
TLDR
Community structures determined with molecular techniques were compared with the composition of the heterotrophic saprophyte flora isolated on nutrient-rich medium and culture-dependent community structure analysis of activated sludge produced partial and heavily biased results.
In situ probing of gram-positive bacteria with high DNA G+C content using 23S rRNA-targeted oligonucleotides.
TLDR
It is confirmed that the large 235 insertions are indeed present in 235 rRNAs of GPBHGC and provide potential target sites for highly specific nucleic acid probes.
Fluorescent-oligonucleotide probing of whole cells for determinative, phylogenetic, and environmental studies in microbiology
TLDR
Fluorescent-dye-conjugated oligonucleotides were used to classify 14 Fibrobacter strains by fluorescence microscopy and the direct detection of F. intestinalis in mouse cecum samples demonstrated the application of this technique to the characterization of complex natural samples.
In situ identification of bacteria in drinking water and adjoining biofilms by hybridization with 16S and 23S rRNA-directed fluorescent oligonucleotide probes

TLDR
The phylogenetic position of H. obtusa in the α group of Proteobacteria was determined by 16S rRNA sequence analysis and the sequences were used to design species- as well as genus-specific rRNA hybridization probes, which enabled us to detect and differentiate individual cells of the endosymbionts in situ.
