The scarcity, richness, and other important physiological functions of D-psicose make it crucial to increase the yield of D-psicose. The production of D-psicose can be accomplished by D-psicose 3-epimerase (DPEase) from Clostridium bolteae (CbDPEase) catalyzing the substrate D-fructose. Although the catalytic efficiency of the CbDPEase has been raised via using the site-directed mutagenesis (Y68I/G109P) technique, structure-activity relationship in the wild-type CbDPEase and Y68I/G109P mutant…
Targeting N-Terminal Human Maltase-Glucoamylase to Unravel Possible Inhibitors Using Molecular Docking, Molecular Dynamics Simulations, and Adaptive Steered Molecular Dynamics Simulations
TLDR
Molecular dynamics simulations and adaptive steered molecular dynamics simulations were performed for two NtMGAM-inhibitor [de-O-sulfonated kotalanol (DSK) and acarbose] complexes and theoretical results may provide some useful clues for designing new α-glucosidase inhibitors to treat type 2 diabetes.
Exploration of the cofactor specificity of wild-type phosphite dehydrogenase and its mutant using molecular dynamics simulations
TLDR
Five molecular dynamics simulations were performed to exploit the different cofactors binding to wild-type and mutant-type phosphite dehydrogenase and showed that the alpha helices in residues 151–207 partly disappeared in mutant Pdh binding to NAD or NCD.
What are the effects of the serine triad on proton conduction of an influenza B M2 channel? An investigation by molecular dynamics simulations.
TLDR
The results of the pore radius and the C-terminal tilt angle show that the electrostatic repulsion induced by protonated H19 is the key driving force for opening the BM2 channel, and the polar hydrophilic environment provided by the serine triad facilitates the formation of a water wire, and then exhibits favourable effects on proton conduction.
Random acceleration and steered molecular dynamics simulations reveal the (un)binding tunnels in adenosine deaminase and critical residues in tunnels
TLDR
The theoretical study provided insight into the ADA inhibitor passway mechanism and may be a clue for potent ADA inhibitor design.
The relative stability of trpzip1 and its mutants determined by computation and experiment
TLDR
The key finding from this work is the importance of a stabilizing non-native salt bridge pair present in the K8L mutation of the tryptophan zipper peptide trpzip1.
Adaptive steered molecular dynamics of biomolecules
ABSTRACT Adaptive steered molecular dynamics (ASMD) is a variant of steered molecular dynamics (SMD) in which the driving of the auxiliary – viz steered – particle is performed in stages. In SMD,
D-allulose, a versatile rare sugar: recent biotechnological advances and challenges.
TLDR

The noncharacterized protein ACL75304 encoded by the gene Ccel_0941 from Clostridium cellulolyticum H10 (ATCC 35319), previously proposed as the xylose isomerase domain protein TIM barrel, was cloned and expressed in Escherichia coli and characterized as d-psicose 3-epimerase.
Variation of free‐energy landscape of the p53 C‐terminal domain induced by acetylation: Enhanced conformational sampling
TLDR
Enhanced conformational sampling of CTD in the unbound state is conducted via virtual system coupled multicanonical molecular dynamics, in which the lysine was acetylated or nonacetylated and histidine was charged or neutralized.
