}The inverse protein folding problem, the problem of finding which amino acid sequences fold into a known three-dimensional (3D) structure, can be effectively attacked by finding sequences that are most compatible with the environments of the residues in the 3D structure. The environments are described by: (i) the area of the residue buried in the protein and inaccessible to solvent; (ii) the fraction of side-chain area that is covered by polar atoms (O and N); and (iii) the local secondary…

Assigning amino acid sequences to 3‐dimensional protein folds
- BiologyFASEB journal : official publication of the Federation of American Societies for Experimental Biology
- 1996
This work reviews various approaches to fold recognition and breaks down the process into its main steps: creation of a library of target folds; representation of the folds; alignment of the probe sequence to a target fold using a sequence‐to‐struc‐ ture compatibility scoring function; and assessment of significance of compatibility.
Modeling protein structures: construction and their applications

In the case of interleukin‐4, mutagenesis data and CD spectroscopy were instrumental in the accurate assignment of secondary structure and the “best” structure was the topological enantiomer of the experimentally determined conformation.

The purpose of this chapter is to give a practical review of the most popularprotein structure prediction methods based on sequence similarity and to outline a practical approach to protein structure prediction.
ProtAlign: A 3-Dimensional Protein Alignment Assessment Tool
- Biology, Computer SciencePacific Symposium on Biocomputing
- 1999
A low resolution molecular graphics tool that introduces the ability to interact with and edit alignments directly in the 3-dimensional structure as well as in the usual 2-dimensional layout, and creates a view that is not as busy as the corresponding representations using traditional high resolution visualization methods which show detailed atomic structure.
A 3D-1D substitution matrix for protein fold recognition that includes predicted secondary structure of the sequence.
- BiologyJournal of molecular biology
- 1997
A 3D-1D substitution matrix that introduces the predicted secondary structure information from a sequence into fold recognition in a statistical way that normalizes the inherent correlations between residue type, secondary structure and solvent accessibility.
Number sequence representation of protein structures based on the second derivative of a folded tetrahedron sequence

A new mathematical approach to characterize native protein structures based on the discrete differential geometr y of tetrahedron tiles is proposed and it would become possible to quantify structural preference of amino-acids objectively.

This paper presents a local description of a protein molecule based merely on the polypeptide chain backbone and shows that just two of the three conformational angles of the backbone have to be specified for a particular amino acid residue because conjugative effects keep the peptide unit planar.

Four other proteins with similar structures yet dissimilar sequences show that aligned pairs of dissimilar residues often share similar structural roles, stabilizing Dissimilar sequences in the same fold.
