Horseshoe crabs (Xiphosura) are traditionally regarded as sister group to the clade of terrestrial chelicerates (Arachnida. [] Key Method We re-evaluated the placement of Xiphosura among chelicerates using the most complete phylogenetic data set to date, expanding outgroup sampling, and including data from whole genome sequencing projects. In spite of uncertainty in the placement of some arachnid clades, all analyses show Xiphosura consistently nested within Arachnida as the sister group to Ricinulei…

It is demonstrated that neither saturation rate, nor the ability to assemble a molecular phylogenetic dataset supporting a given outcome with maximal nodal support, is a guarantor of phylogenetic accuracy.
Increasing species sampling in chelicerate genomic-scale datasets provides support for monophyly of Acari and Arachnida

The authors reconstruct the phylogeny of the Chelicerata using genomic-scale datasets, finding evidence for a monophyletic Acari and a single terrestrialisation of Arachnida.

The results suggest that morphological convergence resulting from adaptations to life in terrestrial habitats has driven the historical perception of arachnid monophyly, paralleling the history of numerous other invertebrate terrestrial groups.
Ordered phylogenomic subsampling enables diagnosis of systematic errors in the placement of the enigmatic arachnid order Palpigradi
- BiologyProceedings of the Royal Society B
- 2019
It is shown that nodal support values in concatenated supermatrices can mask high levels of underlying topological conflict in the placement of the enigmatic Palpigradi, and confirmed that the position of palpigrades is prone to topological instability.
Developmental gene expression as a phylogenetic data class: support for the monophyly of Arachnopulmonata
- BiologyDevelopment Genes and Evolution

It is shown that scorpions, like spiders, retain two copies of all four transcription factors required for appendage patterning, whereas arachnid orders like mites and harvestmen bear a single copy.
The rediscovery of a relict unlocks the first global phylogeny of whip spiders (Amblypygi)
- BiologybioRxiv
- 2022
The first molecular phylogeny of Amblypygi is generated, integrating ultraconserved element sequencing with legacy Sanger datasets and including described extant genera, demonstrating that the omission of relicts has a significant impact on the accuracy of node dating approaches that outweighs the impact of excluding ingroup fossils.

In revisiting these taxa, it is determined that, contrary to previous suggestion, T. patersoni arose after the Permian and the origin of over-developed genal spine structures within Austrolimulidae is exclusive to the Triassic.

A number of other characters, including the form of the chelicerae and appendage VII, indicate that xiphosurans may be paraphyletic with respect to a clade consisting of chasmataspidids, eurypterids, and arachnids.

It is shown that phylogenetic signal for the monophyly of Arachnida is restricted to the 500 slowest-evolving genes in the data set, and that outgroup selection without regard for branch length distribution exacerbates long-branch attraction artifacts and does not mitigate gene-tree discordance, regardless of high gene representation for outgroups that are model organisms.
