Based on a structural finding, the character of an IR loss no longer conflicts with the “gnepines” hypothesis (gnetophytes sister to Pinaceae), and chloroplast phylogenomic analyses of amino acid sequences recovered incongruent topologies using different tree-building methods; however, it was demonstrated that high heterotachous genes contributed to the long-branch attraction (LBA) artifact, resulting inincongruence of phylogenomic estimates. Evolution of reduced and compact chloroplast genomes (cpDNAs) in gnetophytes: selection toward a lower-cost strategy.
The reduced gnetophyte cpDNAs clearly resulted from selection for economy by deletions of genes and non-coding sequences, which then led to the compactness and the accelerated substitution rates, and the smallest C-values in g netophyte nuclear DNAs further suggest a critical need for an economic strategy.
